Handbrake does indeed produce MP4 files. Which video CODEC did you have selected. I tend to use FFmpeg and output to MP4 file extension based files.
Naming a file .mp4 does not mean it's an MPEG4 file. Maybe the DVD player says MP4 but expects DIVX which is a variant of MP4.
EDIT: What file extension does the player expect and what were the files using?
